Designer Proteins with Artificial Amino Acids: Breakthrough in Synthetic Biology

Researchers from ETH Zurich (Switzerland) and the Technical University of Munich (Germany) have developed a novel method to introduce artificial amino acids into bacterial cells by engineering a nutrient transporter. 

  • Novel Method: Scientists engineered an ABC transporter in the bacterium Escherichia coli to import short peptides carrying artificial amino acids into the cell.

About Artificial Amino Acids

  • Artificial (or unnatural) amino acids are chemically synthesised amino acids that do not naturally occur in the genetic code of living organisms.
    • For Example: p-azido-L-phenylalanine
  • They can be incorporated into proteins through protein engineering and synthetic biology techniques.

ABC Transporter (ATP-Binding Cassette Transporter)

  • ABC transporters are membrane proteins that transport various molecules across cell membranes using energy from ATP (adenosine triphosphate).
  • They are found in bacteria, plants, and animals and help move nutrients, peptides, ions, and other molecules into or out of cells.

Trojan Horse Strategy

  • Artificial amino acids are hidden between natural amino acids in short peptides (tripeptides or tetrapeptides).
  • The engineered transporter brings these peptides into the bacterial cell.
  • Peptide-cleaving enzymes inside the cell break the peptides into individual amino acids.
  • The released artificial amino acids are then used by ribosomes to build proteins.

    • Once inside, cellular enzymes break the peptides, releasing the artificial amino acids for protein synthesis.
  • The study, published in Nature, enables efficient production of designer proteins with new chemical properties, opening possibilities for advanced therapeutics and biotechnology.

Key Findings of Study

  • The modified transporter can import around 10 times more artificial amino acids than earlier systems.
  • It enables efficient production of designer proteins containing unnatural amino acids.
  • The technique can also introduce two different artificial amino acids in a single protein

About Designer Proteins

  • Designer proteins are artificially engineered proteins created by modifying the natural protein synthesis process so that non-natural (synthetic) amino acids are incorporated into proteins.
    • Unlike natural proteins, which are made from 20 standard amino acids, designer proteins may contain additional artificial amino acids, giving them new or enhanced biological functions.
  • Mechanism Involved: Scientists modify the genetic code and cellular machinery of organisms such as bacteria or yeast. This allows the cell to incorporate synthetic amino acids during protein formation.

  • Engineered Genetic Code: They are produced by modifying the genetic code or cellular protein-synthesis machinery, allowing cells to recognize and incorporate artificial amino acids during protein formation.
  • Customized Structure and Function: Designer proteins can be tailor-made to perform specific tasks, such as binding to a particular molecule, catalysing a chemical reaction, or detecting biological signals.
  • Enhanced Stability and Efficiency: These proteins can be engineered to have greater stability, improved activity, or resistance to degradation, making them useful for industrial and medical applications.
  • Use of Engineered Microorganisms: Microorganisms such as bacteria are often genetically modified to produce designer proteins. 
    • For instance, research by scientists at ETH Zurich and Technical University of Munich demonstrated methods to enable bacterial cells to incorporate artificial amino acids into proteins.

Applications

  • Targeted Drug Delivery: Designer proteins can be engineered to attach drugs at specific sites and deliver them precisely to diseased cells.
    • For Example: Antibody–drug conjugates used in cancer therapy such as Trastuzumab emtansine, where an engineered antibody carries a chemotherapy drug directly to tumour cells.
  • Therapeutic Antibodies: Designer proteins can improve antibodies to enhance their binding strength and specificity for disease-causing molecules.
    • For Example: Adalimumab is a monoclonal antibody designed to target the inflammatory protein Tumor Necrosis Factor alpha, used to treat autoimmune diseases such as rheumatoid arthritis.
  • Industrial Biotechnology: Designer enzymes can improve industrial processes by increasing efficiency or stability under extreme conditions.
    • For Example: Engineered Lipase enzymes are used in detergents to break down grease and oil stains.
  • Synthetic Biology and Research
    • Designer proteins help scientists control cellular processes and build new biological systems.
    • For Example: Engineered proteins used with CRISPR-Cas9 enable precise modification of DNA in living cells.

Limitations

  • Limited Cellular Uptake: Many artificial amino acids cannot easily cross the cell membrane, limiting their availability for protein synthesis.
  • Protein Folding and Stability Issues: Introducing unnatural amino acids may alter the natural folding of proteins, potentially reducing their stability or function.
  • High Cost and Complex Technology: Production requires advanced genetic engineering, specialised equipment, and controlled laboratory conditions, making it expensive.
  • Low Efficiency in Living Systems: Engineered systems may produce low yields of designer proteins, especially in complex organisms.
